        <p>The tropical anguillid eel, <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">Anguilla</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> McCelland, 1844, includes two subspecies, <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">Anguilla</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> McCelland, 1844 and <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">Anguilla</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="pacifica">pacifica</tp:taxon-name-part></tp:taxon-name></italic> Schmidt, 1928, and is distributed across the Indo-Pacific region. Although <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> is widely distributed and recognized as an important fish resource in the Indo-Pacific region, few studies have been conducted on its genetic variation and population structure. DNA barcoding of <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> specimens collected in the Indo-Pacific region was carried out in this study using mitochondrial cytochrome c oxidase subunit I. <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">Anguilla</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> was found to diverge genetically, which supported its classification into two different subspecies. In addition, our study showed that <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> had two genetically distinct populations/groups, and these different populations co-occur geographically in Indonesia and Malaysia in the eastern Indian Ocean. Our findings suggest that the eel larvae might be transported from at least two geographically different spawning grounds in the Indian Ocean, and then recruited to and settled in the same habitats in Indonesian and Malaysian waters. The molecular evidence calls for further research on the life history, stock assessment and protection of the populations of <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> in Indonesia and Malaysia.</p>

      <p>Sixteen species of the genus <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">Anguilla</tp:taxon-name-part></tp:taxon-name></italic> Schrank, 1798 are widely distributed across the world. Eleven species are found in tropical Indo-Pacific regions (<xref ref-type="bibr" rid="B19">Ege 1939</xref>, <xref ref-type="bibr" rid="B2">Arai 2016</xref>, <xref ref-type="bibr" rid="B3">2020</xref>). Of the eleven species, six species, i.e., <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">Anguilla</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="marmorata">marmorata</tp:taxon-name-part></tp:taxon-name></italic> Quoy &amp; Gaimard, 1824, <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">Anguilla</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bengalensis">bengalensis</tp:taxon-name-part></tp:taxon-name></italic> Gray, 1831, <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">Anguilla</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="celebesensis">celebesensis</tp:taxon-name-part></tp:taxon-name></italic> Kaup, 1856, <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">Anguilla</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="borneensis">borneensis</tp:taxon-name-part></tp:taxon-name></italic> Popta, 1924, <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">Anguilla</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="interioris">interioris</tp:taxon-name-part></tp:taxon-name></italic> Whitley, 1938, and <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">Anguilla</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> McCelland, 1844, are distributed in the tropical waters of Indonesia and Malaysia. Anguillid eels have a catadromous life history, migrating between offshore spawning grounds and freshwater growth habitats (<xref ref-type="bibr" rid="B3">Arai 2020</xref>). Many tropical anguillid species share similar geographic distributions and spawning grounds (<xref ref-type="bibr" rid="B34">Tesch 2003</xref>), which raises the question of whether the different species hybridize naturally.</p>
      <p>The short-finned tropical eel, <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic>, is distributed globally across the Indo-Pacific region, from East Africa to Papua New Guinea, and the Philippines through Indonesia (<xref ref-type="bibr" rid="B19">Ege 1939</xref>). Due to the wide geographical distribution, offshore spawning migration, passive larval transportation and the absence of significant physical barriers in the Indo-Pacific Ocean, a weak or an absence of population structure was expected for <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> (<xref ref-type="bibr" rid="B27">Minegishi et al. 2012</xref>, <xref ref-type="bibr" rid="B20">Fahmi et al. 2015</xref>), as observed in temperate species such as <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">Anguilla</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="anguilla">anguilla</tp:taxon-name-part></tp:taxon-name></italic> Linnaeus, 1758 (<xref ref-type="bibr" rid="B28">Palm et al. 2009</xref>) and <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">Anguilla</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="japonica">japonica</tp:taxon-name-part></tp:taxon-name></italic> Temminck &amp; Schlegel, 1846 (<xref ref-type="bibr" rid="B21">Han et al. 2008</xref>). However, based on its allopatric distribution and slight differences in morphological characteristics, <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> has been subdivided into <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> (Indian Ocean) and <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="pacifica">pacifica</tp:taxon-name-part></tp:taxon-name></italic> (western Pacific Ocean) (<xref ref-type="bibr" rid="B19">Ege 1939</xref>, <xref ref-type="bibr" rid="B38">Watanabe et al. 2014</xref>).</p>
      <p><italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">Anguilla</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> was previously sampled across its entire geographic range and analyzed using microsatellites and mitochondrial control region sequences (<xref ref-type="bibr" rid="B27">Minegishi et al. 2012</xref>). They found that <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> was divided into (i) a homogeneous eastern and western side of the Indian Ocean (<italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic>), and (ii) a western side of the Pacific Ocean (<italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="pacifica">pacifica</tp:taxon-name-part></tp:taxon-name></italic>). Analysis of mitochondrial cytochrome b sequences and microsatellite markers further confirmed the differentiation into two subspecies with the microsatellite loci, suggesting a moderate differentiation between the subspecies (<xref ref-type="bibr" rid="B20">Fahmi et al. 2015</xref>). Although <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> in the Indian Ocean was found to have two mitochondrial sublineages with random occurrence among and within sampling locations (<xref ref-type="bibr" rid="B27">Minegishi et al. 2012</xref>, <xref ref-type="bibr" rid="B20">Fahmi et al. 2015</xref>), little work has been done on the population structure of <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> in the Indian Ocean.</p>
      <p>Knowledge on the life history of <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> has been gradually accumulating (e.g., <xref ref-type="bibr" rid="B12">Arai et al. 1999a</xref>, <xref ref-type="bibr" rid="B14">1999b</xref>, <xref ref-type="bibr" rid="B8">2020</xref>, <xref ref-type="bibr" rid="B30">Robinet et al. 2003</xref>, <xref ref-type="bibr" rid="B9">Arai and Chino 2013</xref>, <xref ref-type="bibr" rid="B10">2019</xref>, Arai and Abdul Kadir 2017a, 2017b, <xref ref-type="bibr" rid="B16">Chai and Arai 2018</xref>, <xref ref-type="bibr" rid="B8">Arai et al. 2020</xref>). Hatching and recruitment are estimated to be almost year-round and at a constant age, respectively (<xref ref-type="bibr" rid="B13">Arai et al. 2001</xref>). Tropical glass eels are recruited to a river mouth throughout the year (<xref ref-type="bibr" rid="B7">Arai et al. 1999c</xref>, <xref ref-type="bibr" rid="B33">Sugeha et al. 2001</xref>), which corresponds to a year-round spawning (<xref ref-type="bibr" rid="B6">Arai et al. 2016</xref>, Arai and Abdul Kadir 2017a). In contrast, temperate eels do not show year-round spawning and recruitment. The broad ranges of otolith strontium/calcium (Sr:Ca) ratios found in <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> and <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="pacifica">pacifica</tp:taxon-name-part></tp:taxon-name></italic> suggest that these subspecies have flexible migratory behaviors in ambient waters (<xref ref-type="bibr" rid="B17">Chino and Arai 2010a</xref>, <xref ref-type="bibr" rid="B18">2010b</xref>, <xref ref-type="bibr" rid="B11">Arai et al. 2013</xref>, <xref ref-type="bibr" rid="B8">2020</xref>, <xref ref-type="bibr" rid="B10">Arai and Chino 2019</xref>).</p>
      <p>The aim of the present study was to investigate the genetic variation through DNA barcoding of <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> in Indonesian, Malaysian and Philippine waters. All eel specimens were examined for their morphological characteristics and cytochrome c oxidase subunit I (<abbrev xlink:title="cytochrome c oxidase subunit I" id="ABBRID0EUOAC">COI</abbrev>) gene sequence. We also discuss the potential dispersion mechanism and importance of the population structure of <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> in these regions.</p>
      <p>A total of 18 anguillid eels were collected from Southeast Asia: nine specimens in Indonesia (Cilacap and Yogyakarta, central Java), four specimens in Malaysia (Penang, northwestern Peninsular Malaysia) and five specimens in the Philippines (Mindanao) through traps, hooks and lines from 2009 to 2019 (Fig. <xref ref-type="fig" rid="F1">1</xref>, Table <xref ref-type="table" rid="T1">1</xref>). The external morphometric characteristics were determined (Table <xref ref-type="table" rid="T1">1</xref>). The fin difference index (<abbrev xlink:title="fin difference index" id="ABBRID0ERPAC">FDI</abbrev>), which is the relative ratio of the ano-dorsal (the origin of the dorsal fin to the anus) length (Z) and the total length (L<sub>T</sub>) (<xref ref-type="bibr" rid="B19">Ege 1939</xref>), was calculated as follows: <abbrev xlink:title="fin difference index" id="ABBRID0E2PAC">FDI</abbrev> = 100 Z L<sub>T</sub><sup>-1</sup>.</p>

      <p>DNeasy Blood &amp; Tissue Kit (QIAGEN, Germany) was used to extract genomic DNA from a dorsal fin clip. Approximately 600 bp region of the mitochondrial <abbrev xlink:title="cytochrome c oxidase subunit I" id="ABBRID0EXKAE">COI</abbrev> gene was amplified using different combinations of universal primers: FishF1 (5’TCA ACC AAC CAC AAA GAC ATT GGC AC3’), FishF2 (5’TCG ACT AAT CAT AAA GAT ATC GGC AC3’), FishR1 (5’TAG ACT TCT GGG TGG CCA AAG AAT CA3’), and FishR2 (5’ACT TCA GGG TGA CCG AAG AAT CAG AA3’) (<xref ref-type="bibr" rid="B36">Ward et al. 2005</xref>). The samples that could not be amplified by these primers were subsequently amplified with the primers, AngF (5’TCA CCC GTT GAT TCT TTT CT3’) and AngR (5’CCG ATA GCC ATT ATT GCT CAG3’), which were designed in this study to amplify 835 bp of <abbrev xlink:title="cytochrome c oxidase subunit I" id="ABBRID0E6KAE">COI</abbrev> (starting from position 8 until 842) from <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">Anguilla</tp:taxon-name-part></tp:taxon-name></italic> eels. The primers were designed by targeting the conserved sites of the <abbrev xlink:title="cytochrome c oxidase subunit I" id="ABBRID0EKLAE">COI</abbrev> genes from different species of sequenced <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">Anguilla</tp:taxon-name-part></tp:taxon-name></italic> eels (<xref ref-type="bibr" rid="B26">Minegishi et al. 2005</xref>). Each PCR reaction contained 2 µl of DNA sample, 2.5 µl of each 10 µM primer, 25 µl of 2x Taq PCR Master Mix (QIAGEN, Germany) and 18 µl of distilled water. The PCR conditions were initially 95°C for 2 mins, then 35 cycles of 94°C for 30 s, 50°C for 30 s and 72°C for 60 s, and finally 72°C for 10 minutes. PCR amplicons were purified using QIAquick Gel Extraction Kit (QIAGEN, Germany), and sequenced bi-directionally with the same primers.</p>
      <p>MEGA version X (<xref ref-type="bibr" rid="B24">Kumar et al. 2018</xref>) was used to edit and assemble DNA sequence trace files. To validate the species identity, the contig sequences were compared for percent similarity with the reference sequences in the GenBank database (<xref ref-type="bibr" rid="B15">Benson et al. 2013</xref>) by using BLAST search (<xref ref-type="bibr" rid="B1">Altschul et al. 1990</xref>). The contig sequences of eels from Indonesia, Malaysia and Philippines were submitted to the GenBank database with accession numbers MT107677 – MT107685, MT107673 – MT107676 and MT107686 – MT107690, respectively. In addition to these eighteen sequences, the <abbrev xlink:title="cytochrome c oxidase subunit I" id="ABBRID0EHMAE">COI</abbrev> sequences of thirty <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> specimens from other localities that were found in the GenBank were also included in the analysis: Banda Aceh in northern Sumatra of Indonesia (22 specimens; KY618768 – KY618795), Sukabumi in western Java of Indonesia (one specimen; KU692247), Andhra Pradesh in southeast India (two specimens; MG675613, KP979655), Langkawi (one specimen; KF182304) and Penang islands of northwest Peninsular Malaysia (3 specimens; KM875503 – KM875505), and Yangon of Myanmar (one specimen; AP007236). The <abbrev xlink:title="cytochrome c oxidase subunit I" id="ABBRID0E1MAE">COI</abbrev> sequences of <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="pacifica">pacifica</tp:taxon-name-part></tp:taxon-name></italic> from Cebu in the Philippines (one specimen; AP007237) and <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">Anguilla</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="megastoma">megastoma</tp:taxon-name-part></tp:taxon-name></italic> Kaup, 1856 (as outgroup; AP007243) were also included (Fig. <xref ref-type="fig" rid="F1">1</xref>).</p>
      <p>GUIDANCE version 2 (<xref ref-type="bibr" rid="B32">Sela et al. 2015</xref>) was used to create multiple sequence alignment via its inbuilt Clustal W version 2 (<xref ref-type="bibr" rid="B25">Larkin et al. 2007</xref>), which also assigned the alignment with a robust score of 1. The multiple sequence alignment was trimmed <!--PageBreak-->at both ends, resulting in all sequences having similar length of 445 bp. No internal gap was observed in the alignment. MEGA was used to construct three phylogenetic trees via Neighbour Joining (NJ), Maximum Parsimony (MP) and Maximum Likelihood (ML) algorithms. The NJ tree was constructed using the Kimura 2-parameter (K2P) model (incorporating transitions and transversions) with uniform rates. The MP tree was searched using Tree-Bisection-Reconnection with search level 1. The initial tree was obtained by 1000 random addition replicates. A total of 100 most parsimonious trees were retained. The ML tree was constructed with the best-fit nucleotide substitution model, K2P with discrete Gamma distribution (+G; 5 categories), which was determined using MEGA. A heuristic search starting with the initial tree (based on NJ and BioNJ algorithms) was conducted using the Nearest-Neighbour-Interchange method with no branch swap filter. Bootstrap test with 1000 replicates was also carried out for the NJ, MP and ML analyses. Haplotype analysis was carried out using DnaSP version 6 (<xref ref-type="bibr" rid="B31">Rozas et al 2017</xref>), and a median joining haplotype network was constructed using Network version 10 (<ext-link xlink:type="simple" ext-link-type="uri" xlink:href="http://www.fluxus-engineering.com">www.fluxus-engineering.com</ext-link>). Statistical analysis was not carried out because the number of samples in some localities was too low to produce meaningful results.</p>
      <p>Eighteen eel samples had short dorsal fin and skin without variegated markings. All the eel samples had <abbrev xlink:title="fin difference index" id="ABBRID0ETOAE">FDI</abbrev> values of -0.3 to 4.7 % (Table <xref ref-type="table" rid="T1">1</xref>). Based on the non-variegated skin and short dorsal fin, the eel specimens could be any species in the following list: <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic>, <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="pacifica">pacifica</tp:taxon-name-part></tp:taxon-name></italic>, <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">Anguilla</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="obscura">obscura</tp:taxon-name-part></tp:taxon-name></italic> Günther, 1872, <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">Anguilla</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="australis">australis</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="australis">australis</tp:taxon-name-part></tp:taxon-name></italic> Richardson, 1841, <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">Anguilla</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="australis">australis</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="schmidtii">schmidtii</tp:taxon-name-part></tp:taxon-name></italic> Phillipps, 1925 (<xref ref-type="bibr" rid="B19">Ege 1939</xref>, <xref ref-type="bibr" rid="B37">Watanabe et al. 2004</xref>, <xref ref-type="bibr" rid="B2">Arai 2016</xref>). To further determine which species from the list, diagnostic geographical distribution (<xref ref-type="bibr" rid="B19">Ege 1939</xref>) was used. Thirteen specimens from Indonesia and Malaysia and five specimens from the Philippines were identified as <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> and <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="pacifica">pacifica</tp:taxon-name-part></tp:taxon-name></italic>, respectively (Table <xref ref-type="table" rid="T1">1</xref>).</p>
      <p>DNA barcoding using the <abbrev xlink:title="cytochrome c oxidase subunit I" id="ABBRID0EWSAE">COI</abbrev> gene confirmed that the 13 specimens from Indonesia and Malaysia and five specimens from the Philippines were <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> and <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="pacifica">pacifica</tp:taxon-name-part></tp:taxon-name></italic>, respectively (Table <xref ref-type="table" rid="T1">1</xref>), with 99–100 % maximum identity matches with the reference sequences in the GenBank database. Apart from the universal primers used, this study showed that DNA barcoding could also be carried out using novel primers that were designed for <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">Anguilla</tp:taxon-name-part></tp:taxon-name></italic> eels.</p>
      <p>From our phylogenetic analyses (Fig. <xref ref-type="fig" rid="F2">2</xref>), <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> samples were observed to form a clade (bootstrap proportion = &gt;60 %) that was distinct from the clade (bootstrap proportion ≥ 90 %) formed by <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="pacifica">pacifica</tp:taxon-name-part></tp:taxon-name></italic> samples. This confirms the differentiation of <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> into two subspecies. The MP tree strongly supports the presence of two subgroups within the <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> clade (bootstrap proportion: subgroup 1 = 80%, subgroup 2 = 66%). These two subgroups are also found in the <!--PageBreak-->NJ tree, though weakly supported by bootstrap proportion (subgroup 1 = 50%, subgroup 2 = 58%). However, these two subgroups were not clearly observed in the ML tree.</p>
      <p>Haplotype analysis revealed a total of 18 different haplotypes in <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> (H1 – H18 in Fig. <xref ref-type="fig" rid="F3">3</xref>) and 2 different haplotypes in <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="pacifica">pacifica</tp:taxon-name-part></tp:taxon-name></italic> (H19–H20 in Fig. <xref ref-type="fig" rid="F3">3</xref>). The constructed <!--PageBreak-->haplotype network (Fig. <xref ref-type="fig" rid="F3">3</xref>) further confirmed the presence of two mitochondrial sublineages in <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic>, as the haloptypes could be grouped into two haplogroups or populations.</p>

      <p><italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">Anguilla</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> from the Indian Ocean (<italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic>) and Pacific Ocean (<italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="pacifica">pacifica</tp:taxon-name-part></tp:taxon-name></italic>) were found to diverge from each other, and the outcomes of our <abbrev xlink:title="cytochrome c oxidase subunit I" id="ABBRID0ED3AE">COI</abbrev> gene sequence were similar to those previous studies using microsatellites, mitochondrial control region and cytochrome b sequences (<xref ref-type="bibr" rid="B27">Minegishi et al. 2012</xref>, <xref ref-type="bibr" rid="B20">Fahmi et al. 2015</xref>). The previous studies suggest that <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> has diverged into two subspecies in the two oceans. In the eastern and western sides of the Indian Ocean, the genetic profiles of <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> were found to be similar. However, the genetic profile of either the eastern or western side of the Indian Ocean was observed to have two divergent mitochondrial sublineages (<xref ref-type="bibr" rid="B27">Minegishi et al. 2012</xref>, <xref ref-type="bibr" rid="B20">Fahmi et al. 2015</xref>). These two sublineages coexist in the Indian Ocean, occurring randomly among and within sampling locations. The present results also supported the occurrence of two mitochondrial sublineages, as there were two distinctive groups in the eastern Indian ocean (Figs <xref ref-type="fig" rid="F2">2</xref>, <xref ref-type="fig" rid="F3">3</xref>).</p>
      <p>Based on the <abbrev xlink:title="cytochrome c oxidase subunit I" id="ABBRID0E24AE">COI</abbrev> sequence analysis, the results suggest that different <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> populations could co-occur geographically in Indonesian and Malaysian waters. Spawning areas of <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> are thought to be located in the waters off west Sumatra (<xref ref-type="bibr" rid="B22">Jespersen 1942</xref>), and off east Madagascar (<xref ref-type="bibr" rid="B23">Jubb 1961</xref>, <xref ref-type="bibr" rid="B30">Robinet et al. 2003</xref>). These two geographically different spawning areas might explain the occurrence of two divergent populations of <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> in the Indian Ocean. Thus, the present study supports the hypothetical occurrence of the two spawning grounds of <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> in the Indian Ocean. Furthermore, the ages of recruitment of this species between the east (148–202 days in Java of Indonesia) and west coasts (68–96 days in Mascarene Islands) of the Indian Ocean definitely differed (<xref ref-type="bibr" rid="B12">Arai et al. 1999a</xref>, <xref ref-type="bibr" rid="B30">Robinet et al. 2003</xref>). This suggests that <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> could be reasonably assumed to have different populations in the east and west sides of the Indian Ocean.</p>
      <p><italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">Anguilla</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> in the eastern Indian Ocean has a longer leptocephalus period (119–171 days) (<xref ref-type="bibr" rid="B12">Arai et al. 1999a</xref>) and is spawning throughout the year (<xref ref-type="bibr" rid="B6">Arai et al. 2016</xref>, <xref ref-type="bibr" rid="B4">Arai and Abdul Kadir 2017a</xref>). These life history strategies might enable <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> to disperse across the Indian Ocean. Seasonal changes of the South Equatorial Current and the long larval migration period in the Indian Ocean, which was estimated to be more than one year in anguillid eels (<xref ref-type="bibr" rid="B29">Pous et al. 2010</xref>), might be capable of mixing <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> larvae from different spawning areas. Further studies are needed to determine the exact spawning grounds and larval transportation mechanism and routes in <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic>. Nevertheless, these particular life history characteristics of <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> and the oceanographic features of the Indian Ocean could explain the sympatric occurrence of different populations.</p>

      <p>The specific choice of spawning area might be imprinted in anguillid eels including <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic>, although there is no physical barrier to migration to the different spawning areas. The occurrence of two populations in the eastern Indian Ocean suggests that population divergence in anguillid eels could still occur even in the absence of physical barriers during the spawning migration. <xref ref-type="bibr" rid="B27">Minegishi et al. (2012)</xref> presented a different hypothesis, as this previous study found that <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> diverged into two sublineages based on the mitochondrial control region but not when using the microsatellite markers. The study hypothesizes that there could be an incomplete lineage sorting or a possible secondary contact between the two groups after an initial population splitting.</p>
      <p>This study focused only in the eastern side but did not include the western side of Indian Ocean. The sample sizes were also small in all localities. Therefore, more comprehensive research is needed to understand the population structure of <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> across the Indian Ocean. This study has revealed a unique population structure in <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic>, revealing a clear genetic divergence in the eastern Indian Ocean. The molecular evidence calls for further research on the life history, stock assessment and protection of the populations of <italic><tp:taxon-name><tp:taxon-name-part taxon-name-part-type="genus" reg="Anguilla">A.</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="species" reg="bicolor">bicolor</tp:taxon-name-part> <tp:taxon-name-part taxon-name-part-type="subspecies" reg="bicolor">bicolor</tp:taxon-name-part></tp:taxon-name></italic> in Indonesia and Malaysia.</p>
